Most DS flash cards run off a Micro SD card. Many Micro SD cards can be put into the computer by a Micro SD - USB adapter (the Datel Games n' Music comes with one) or a Micro SD to SD card converter if your computer has a SD slot built in. The SD card runs in your DS by using a flashcard. Like I mentioned before, the most popular one is the R4 which can play homebrew and DS ROMs. I use the Datel Games n' Music (about $20) which runs just homebrew (which is fine because if I want to play actual DS games I go out and buy it). I'll get some links for moar info.

For the most part, yes. Some applications/games might crash or freeze, but it won't affect your DS. There are many types of homebrew apps available. Here are some of my favorites:

The engine of DS Doom actually is not copyrighted. However, the WAD level pack that comes with the store copy of the game is copyrighted. Id originally released DOOM as shareware with a demo WAD on a download server, but the rest of the game is the same as the full version of the game that came on the floppy/CD.
